Summary

Round 3 of the deferred ~38 thin biocontrol/agri backfill (continues #118, #119). Five OAK-verified metabolites across three files.

File New related_ingredients Source
Rice_Duckweed_Bacillus_SynCom indole-3-acetic acid (CHEBI:16411), acetoin (CHEBI:15688), surfactin (CHEBI:29681) PMID:41736136
Arabidopsis_Phyllosphere_SynCom7 ethylene / ethene (CHEBI:18153) PMID:24743269
Desert_Tomato_Salt_Stress_SynCom5 sodium chloride (CHEBI:26710) PMID:35444261

Adoption: 105 → 108 of 265 (+3 files; +5 metabolites).

Test plan

  • `just validate` clean for all three files.
  • CHEBI ids OAK-verified canonical.

…round 3)

Round 3 of the deferred ~38 thin biocontrol/agri backfill. Five more
OAK-verified metabolites across three files; all sourced verbatim from
already-cited references.

- Rice_Duckweed_Bacillus_SynCom → indole-3-acetic acid (CHEBI:16411),
  acetoin (CHEBI:15688), surfactin (CHEBI:29681). Source: PMID:41736136
(Song 2026) — division-of-labor metabolite suite includes IAA + acetoin
for growth promotion and surfactin among the antimicrobial lipopeptides
  driving R. solani sheath-blight suppression.
- Arabidopsis_Phyllosphere_SynCom7 → ethylene (CHEBI:18153 "ethene").
  Source: PMID:24743269 (Bodenhausen 2014) — EIN2 ethylene signaling as a
host genetic factor modulating phyllosphere community composition.
- Desert_Tomato_Salt_Stress_SynCom5 → sodium chloride (CHEBI:26710).
Source: PMID:35444261 (Schmitz 2022) — NaCl as the defining abiotic
stressor the desert-derived 5-strain SynCom protects tomato against.

Adoption: 105 → 108 of 265 (+3 files; +5 metabolites).

Sanctioned review pass (replacing Copilot). Reviewed all 71 added lines across 3 SynCom YAMLs: 5 new related_ingredients metabolites. Verified CHEBI ids/labels against local OAK chebi.db, snippet verbatim integrity against cached abstracts, PMID/author/year attributions, and schema conformance (linkml-validate clean). No issues found.

Findings

None. This change is clean.

Verification detail

CHEBI ids/labels (all canonical, OAK-verified):

  • CHEBI:18153 = ethene (preferred_term ethylene is a valid CHEBI exact synonym) — Arabidopsis_Phyllosphere_SynCom7
  • CHEBI:26710 = sodium chloride — Desert_Tomato_Salt_Stress_SynCom5
  • CHEBI:16411 = indole-3-acetic acid, CHEBI:15688 = acetoin, CHEBI:29681 = surfactin — Rice_Duckweed_Bacillus_SynCom

No duplicate/conflicting CHEBI ids for the same compound.

Snippet integrity: all 5 snippets match the cached abstracts verbatim (PMID:24743269, PMID:35444261, PMID:41736136).

Attribution accuracy:

  • Bodenhausen et al. 2014 ✓ (PLoS Genet 2014, Bodenhausen N first author)
  • Schmitz et al. 2022 ✓ (ISME J 2022, Schmitz L first author)
  • Song et al. 2026 ✓ (Microbiome 2026, Song Y first author)

Statement↔evidence alignment: relevance prose stays within snippet support in all 5 cases (auxin=IAA, NaCl=salt stress, acetoin/2,3-butanediol, surfactin antimicrobial → Rhizoctonia solani sheath blight). No overreach.

Schema: uv run linkml-validate reports "No issues found"; supports: SUPPORT and evidence_source: IN_VIVO/IN_VITRO conform.

Findings not anchorable to diff lines

None.
